I have added the music to Itunes library, but now I have tons of duplicate song names, the majority of those will not play when I click on them. My Ipod was Synching correctly, until I moved the music folder on my partitioned drive. Now it will not sync.

Do you have all the songs you want on the ipod? And are they playing ok?
If yes, I suggest you delete everything from your itunes folder on the computer then re-sync from the ipod.

Are you sure that would work? I thought itunes will override what's on the ipod.

If you're going to delete everything, it may be a good idea to back up first, so that all is not lost if something goes wrong.

itunes will let you make a backup of your itunes folders it will burn it to dvd. You could then safely delete your folders and re-sync from your ipod.
Look through your sync options in intunes if it's like my iphone and I'm sure it would be then you can set how a sync occurs.
